I agree that the Matrix is not a Christian film, that becomes even more apparent with the sequels - which embrace not only pagan styles but the machine itself. But the things that appeal to Christians are not just the window dressing.
Right now, the biggest rival to Christianity is materialist science adopted as a religion. The Matrix puts forward the case that materialist science is not, in fact any type of Truth, but could well be just an illusion of the material senses. I think this concept is something which draws a lot of religious people to the movie.
I haven't heard a lot of materialist types make noises about this aspect of the movie, which likely is due to such people being astoundingly literal and unimaginative.
